I never could get it to run completely clear. Then I fill up the system with a 50/50 mixture of Prestone green coolant. Within just a few minutes, the brand new coolant all turns brown again.

Usually, if head gasket, or crack somewhere, it's combustion gasses foaming up the coolant. Could very well be a head gasket, cracked head or bore, but you check the basics first. Not always, I'd run it and keep an eye on the coolant, or get a kit and check the gases!
